The Joes get sent to Pakistan to retrieve nuclear warheads but it all goes horribly wrong with the 'enemy' possibly being their own President. But why would he do that, right? Anyway, the survivors return, with Roadblock taking charge of the severely depopulated unit comprising Lady Jaye and Flint. Gen Joe Colton reluctantly pitches in along with G.I Joe Snake Eyes and new recruit Jynx, bringing them closer to their enemy Cobra Commander and his minion's Firefly and Zartan.

Jon M. Chu beat out F. Gary Gray and Jaume Collet-Serra to replace Stephen Sommers who directed G.I. Joe: The Rise of Cobra (2009) for this film.

The Project Zeus orbital weapon depicted in the movie is based on a real concept and it is theoretically possible. United States Air Forces's Project Thor, nicknamed Rods from God, it is based on the principle of Kinetic Bombardment: tungsten rods are dropped from a satellite in orbit and, depending on its size, could destroy from deep bunkers to whole cities.

Joe Colton is played by Bruce Willis. In the G.I. Joe comic "", he has the appearance of Chuck Norris.

This is the second movie where Arnold Vosloo and Dwayne Johnson have both appeared, the first being The Mummy Returns (2001).

To prepare for his role as Firefly, Ray Stevenson read the G.I. Joe comics. He became a fan of his character, even putting in his own money so that the costume designers would make a mask to go with the costume.

According to Robert Remus (Sgt Slaughter), he was originally to appear in the film but was unable to do so because of rights issues with Hasbro and Mattel. Joe Colton was brought into the script to replace him.

The cliff battle scene took two months to film.

During the President's press conference, one of the news vans has the logo for Extensive Enterprises, a COBRA-owned company.

Cobra Commander has a different helmet then he had in G.I. Joe: The Rise of Cobra (2009): a black one bearing a snake design. He now looks more like Cobra Commander from the original G.I. Joe (1985).

Roadblock was originally to appear in G.I. Joe: The Rise of Cobra (2009). Common turned down the role at that time.

The prison in former East Germany is called "Einsargen," an ungrammatical German expression meaning "to put someone into a coffin".

In the G.I. Joe (1985) cartoon Flint and Lady Jaye had a bit of a romantic relationship with each other. In the comic book series, they are an actual couple. This relationship is foreshadowed following Lady Jaye's visit to the presidential party.

The vehicle driven by Roadblock in the final action sequence is a relatively new U.S. Military vehicle called the Ripsaw. As of 2013 it is deployed in a display capacity for the U.S. Army. It can reach top speeds of above 80 mph, and an amphibious version is in the works.

This film was originally scheduled to be released on June 29, 2012. Paramount had begun a substantial ad campaign which began in February with an expensive ad during the Super Bowl. But in May 2012, Paramount announced they were delaying the film's release until March 29, 2013 in order to to add 3D effects. It was later revealed that the real reason for the delay was for reshoots including more scenes with Channing Tatum. Test audiences wanted more scenes between Tatum and Dwayne Johnson and Tatum suddenly became a box-office star with the successes of The Vow (2012) and 21 Jump Street (2012).

In the G.I. Joe saga, Zandar was Zartan's brother. Here, he is simply an associate of Zartan.
